I'm planning to install an aftermarket HU this weekend in my '88 325i vert. I'm thinking of running new wire to the speakers. If I do this I would like to know the best place to run the wire to the rear speakers which are in the side panels. My other thought is would it be okay to use the existing wiring but bypass the factory amp. Any help would be most appreciated!

Yes the factory wiring is sufficient enough to use over again. Its twisted from the factory to prevent noise from being induced into the system. Rear speaker wires should be run down the drivers side as I believe power wires are running down the passenger side, you might wanna check on that tho.

I do not know why you are running new speaker wires tho, did you buy new speakers? or what? If not, i would leave it wired through the factory amplified system.

Probably getting new speakers in the next few months so thought I'd get some of the work out of the way now. From what I've been told isn't it bad to have a new HU wired through the factory amp...common ground and all. Seems everybody has a different opinion on the best way to approach this.
