'99 E36 with HK
I am pretty sure I want to replace the whole system eventually, but until then I am wondering which of these two options would sound better?
1) Stock Head unit, new amp, new speakers
2) New head unit, stock amp, stock speakers

#1. Would give you the best sound if the oem head is tapped into properly, you purchased a quality amp(s), quality replacement speakers and have it all installed and tuned properly.
#2. Would give you more "volume" as usually you wind up sending a powerful speaker level signal into the oem amp. This makes the oem system sound louder but not necessarily better.

replacing the speakers and amp will give you a huge improvement over simply replacing the head unit.
