Had a huge bird shit on my roof, been on there for a few days until i got the chance to wash the car today. Now the residue is still there and the pain underneath looks like its got some small cracks in it. Never thought bird poop could be so lethal.
What can i do to protect and clean it the best at this point?

How huge was that bird. :) Sorry, I couldn't resist.
One of the reasons for keeping a good coat of selant or wax on the paint is to protect from that sort of thing. I think of it as a sacrificial layer - it has to eat through the wax and sealant before it gets to the paint.
Since the damage is already done, you'll probably need to use an abrasive material. I'd start with a paint cleaner. If that doesn't, work step up to a rubbing compund. But be careful, you don't want to rub through the paint.

A pterodactyl did a number on my car once but I happened to notice it (How could I not notice it!) and got it off really quickly - the next gas station. Always do a walk around the car and look for exactly that. Those birds must make some obnoxious evil stuff in their digestive tracts so you don't want to leave it on your paint for any length of time at all.
A bottle of h2o and a few napkins in the trunk waits for just such a problem and I find it better on the paint to be proactive rather than reactive.

If there is already a corrasion done by the poo, you can use a mild compound to remove it. However, you need to do a polish on that area and then make sure you put couple layer if sealant on affected area. This will repair the corrasion.
For better protection, you can layer a Wax on top of the Sealant.

Nasty stuff. I keep a bottle of quick detailer and cloth in the trunk so I hit them right away. If it's not too bad, the stain should come out with any type of wax/cleaner, or Zymol polish works pretty good for me.

people have to learn, if ANYTHING gets on ur car, i dont care how clean, u gotta hose it off.... water spots wont hurt ur paint, CRAP will!!!!
what i did when i learned the hard car, was used hard ass polishing compound to take it out (the mark left) then put on like 10 coats of zaino wax, to bring the clear coat back.... now its perfect, looks just like the rest of the car (pimp, that is.) :stickoutt

I, too, keep a bottle of Meguire's Quik Detailer spray in my car. Bird crap is horrible stuff.

Birds love a freshly washed car, I had my freshly waxed 5 outside overnight and two birds must have pirched on my side mirrors ALL night capping on them and my doors, I swear to god it took me 40 minutes to get it all off and it totally ruined 2 towels. I know sit on my porch with a BB gun hoping they come back :)

The bird crap has etched through your clear coat. The best you can do is polish the paint. Follow the how-to article below:
