Question: I just got some touch up paint for my M3 and there are two tubes. One the paint and the other I think is some type of clear coat paint. How do I use the clear coat paint. I'm going to touch up some chips that I have on my hood.

Apply the clear coat after the color coat has dried. The color is rather flat looking and the clear coat will add a gloss finish to it and help protect it.
Your Titanium color will be hard to get a really good match because of the metallic content it has and its lightish color. It's best not to over do it... Build up the pit mark with numerous small applications of the color and then apply the clear coat after you're satisfied with the touch up of color.
I've had more success using a sharp tipped dental tool or something similar than the touch-up paint's brush applicator. Just don't get the paint on the surrounding area by using too much paint over too wide of an area. That's the reason I suggest using a sharp tipped tool instead of the brush...

I like to use a broken toothpick. When you break it in half the broken edge is about half the size of the applicator they give you. Then you can touch it to the spot you want to fill and let the capilary action feed the paint into the spot. It will take you many more applications to get it looking good but it's better to put on less paint than more paint.

A regular match (cardboard type) also works well, just don't use too much paint

A toothpick works PERFECTLY for this. The brush they supply put WAAAAY too much paint on, and ends up looking crappy!
